Use Cases & Workflows

See how CryoProcess fits into your cryo-EM research.

Single-Particle Analysis Lab

A structural biology lab running daily cryo-EM collections on a shared microscope. Multiple lab members need to process datasets independently.

How CryoProcess helps:

  • Live processing with real-time job monitoring and result preview
  • Multi-user authentication for independent project management
  • Web access from any workstation in the lab
  • SLURM integration for fair cluster scheduling

Researchers can start processing data on day one through an intuitive web interface.

Shared HPC Facility

A university computing center supports multiple cryo-EM labs with a shared SLURM cluster and Singularity-based software stack.

How CryoProcess helps:

  • Singularity container deployment for consistent environments
  • Configurable bind paths for each lab's data directories
  • SSH bridge for remote cluster submission
  • Centralized installation with per-user access

Facility administrators deploy once; all labs access via browser.

Remote Collaboration

A research group with members at multiple institutions needs to process and review cryo-EM data collaboratively.

How CryoProcess helps:

  • Live processing updates visible from any browser
  • Browser-based access with no local installation required
  • JWT authentication for secure remote access
  • Shared project pipelines across team members

Collaborators can review processing results without needing cluster access or software installed locally.

Teaching & Training

A graduate course or workshop on cryo-EM methods needs students to run RELION processing jobs hands-on.

How CryoProcess helps:

  • Simplified interface lowers the barrier to entry
  • Default configurations minimize setup mistakes
  • One installation serves an entire class
  • Visual pipeline helps students understand processing flow

Students can run processing jobs and view results immediately through an intuitive web interface.

A Typical Processing Session

Walk through a complete single-particle analysis workflow in CryoProcess.

1

Create a New Project

Start by creating a project and specifying the directory containing your raw micrograph movies.

2

Import Micrograph Movies

Import your raw movie files into the project. CryoProcess detects file formats automatically.

3

Run Motion Correction

Correct for beam-induced specimen motion using RELION's own implementation or MotionCor2.

4

Estimate CTF

Determine the contrast transfer function parameters using CTFFIND for each micrograph.

5

Pick Particles

Identify and extract individual particle images from the motion-corrected micrographs.

6

2D Classification

Sort particles into classes to remove junk and identify different views of your molecule.

7

Generate Initial Model

Create a starting 3D reference from your best 2D class averages.

8

3D Classification & Refinement

Separate structural heterogeneity and refine the best class to high resolution.

9

Post-Processing

Apply B-factor sharpening, masking, and resolution estimation to your final map.
